I'd say you're getting water or oil in the cylinder. Pull the plugs when it cools down and check for moister, discoloration etc. It sounds to me like the block is solid when cool, but once it warms up, it's separating somewhere, causing a leak and the rough running/stalling condition you describe. Head to block to manifold torque is so very important too. It almost helps to torque the manifold and the heads at the same time to help sealing. Pesonally, I also use ONLY printo seal gaskets on the intake, I think they seal better than any others I've tried, and I DO NOT use any all steel only head gaskets. Fel-Pro for me work best.
