Matt,

Sounds like you need to fully bleed the system.  Replace every single drop of 
brake fluid, then spend the necessary time (hours sometimes) to get all the 
air out.

You may have discharged the pressure-actuated shuttle valve (which 
illuminates the idiot light on the dash if it's hooked up correctly) and it 
may now be stuck, which also blocks fluid getting to the calipers (mostly, 
but not entirely.)
