This is not an uncommon problem, in particular, with the early 1990 Miata's since they had a problem with rubber cushions being too large. The cushions were on the trunk lid and contact the body on closing. My Mazda dealer didn't initially know the cause and in trying to close the lid pushed it very hard and probably put in a slight dent like you describe which can only be seen at certain angles in the right lighting. They repaired the problem by installing shorter rubber cushions. However, I always close my trunk lid by grabing the metal ring that latches into the lock and pulling it down and releasing it just before the lid closes since it seems that the trunk lid metal is probably somewhat thin to save weight.
